Understanding the monocot tree of life using complete chloroplast genome sequences.

Monocots represent nearly a quarter of all extant flowering plants and contain a disproportionate number of the world's most economically important species; thus, understanding the evolutionary relationships in this major clade is particularly crucial. Although much progress has been made in resolving monocot phylogeny in recent years, a number of the backbone relationships between the 12 monocot orders remain rather weakly supported. Advances in sequencing technologies have allowed phylogenetic hypotheses to be addressed with larger quantities of data, and sequences of entire chloroplast genomes have been particularly instrumental in resolving many of the most recalcitrant backbone relationships across angiosperms. With more than 80 genes and almost 80 kilobases of alignable, homologous nucleotide sequence across angiosperms, there are few nodes which chloroplast genome sequence cannot resolve with high confidence. We use data extracted from full chloroplast genome sequences representing all 12 orders of monocots to construct a well-resolved phylogeny. The evolutionary implications of this phylogeny will be discussed along with methods for diagnosing artifacts associated with uneven taxon sampling.
